The issue of factory fish farming has been the subject of much investigation by et al the Environmental Defense Fund. See chapter in book by Becky Goldberg/EDF, Murky Waters: Environmental Effects of Aquaculture in the US. Among the pesticides commonly used are: TBT, Formalin, Copper-based formulations, Malachite green, Simazine, 2,4-D, and a slew of various herbicides used on the periphery of aquatic ponds.
Of particular concern is also the widespread use of antibiotics and other "therapeutants" or drugs. Many of these compounds are unregulated, FDA is not looking for them because of lack of resources.
